1st question: Have you played already without mods to ensure it isnt the mods causing it? There's a line in the FALLOUT.INI that sometimes has to be altered just for the game to work on some systems.

2nd: Do you use Fallout Mod Manager? If not I SEVERELY RECOMMEND you install it and follow it's instructions - as it can sort out load orders and fix tons of problems. Or you could use BOSS, which is located here in the forum, however I'm not familiar with it :P

Just incase here as a link to it: http://www.newvegasnexus.com/downloads/file.php?id=36901 (It says for New Vegas, but it works for both so no worries)

Here is what you do just incase it is the multi-core bug that most people have when the game crashes like 5 mins into it:

In the .ini file (FALLOUT.INI) find and change this line:

bUseThreadedAI=0

to

bUseThreadedAI=1

Then below it add this line:

iNumHWThreads=2

I hope this has helped in some way :)

Perhaps just moving your Anchorage.esm under your Fallout3.esm will solve your problem, as I'm pretty sure Fallout3.esm should be the first to load.

It should. This is why BOSS is important. It solves so many problems.

I'd recommend using Dynamic Weather instead of Enhanced Weather tho, it's newer, better updated, and looks 2000% better in my opinion (SANDSTORMS! WOOT!)

Dynamic Weather is great - as I entered the Pitt for the first time the sandstorms hit (armor affecting) and when I just went through point lookout too for the first time it was overcast with lightning & thunder, turning to radioactive rain but I stayed overnight waking to a greenish fog morning - I thought it was hard coded that way but Xepher said no.

Dynamic weather does require Enhanced weather's ESM so your getting the best of both mods - the only other ESP to use is weather sounds inside as it works great in my setup too.
