After completing Covenant's questline I sided against the town and killed everyone in it and then used the disable command to remove the bodies (apart from Deezer and the cat). I was able to use the workbench and build things in the town and used setownership on some things that still said 'Steal'.

But after completing Paladin Danse's quest and having him as my companion (I don't know if this is unrelated or not) I can no longer use the workbench; I have the option to search the workbench but it says i'm not allied to this settlement.

Is there a command to be allied with Covenant? I tried setownership but that didn't work.
