Could someone please enlighten me on it? I've never really used the Quarters before but I made a Dunmer and i'm not going to be doing the MQ but I really need a place for storage an I don't want to buy land or a house is it safe to store stuff in there before I even start the quest?

I mainly play mages and have never had any problems storing stuff in the quarters so I think you should be fine. Enjoy your playthrough.

According the wiki all the containers are safe once you become Archmage

I have been using the three dressers to the right of the bed, the chest at the foot of the bed, and the safe on many characters with no problems.
