That approach works well for conserving disk space, but it would have poor support for Steam. Anything that's not 'click here, then load the game'...
If you do go the route of .esm, then I'll probably make an optional file for it on the Nexus. I just don't like the idea of making my main file depend on something that could get taken down, or moved to a new location. I think it's much better to keep mods as a self contained package, so that if something goes wrong, it stays in that one little area. Plus, it minimizes the number of 'this doesn't work - did you download X' conversations.
