Attempting to revamp the DB Sanctuary, but...

I'm currently attempting to Revamp the Dark Brotherhood Sanctuary as my first large-scale mod, however I've ran in to a bit of a confusing problem.

What I've gathered is this: With this area having multiple "Instances" (I.E The one where you follow

, and the one at the end of the DB questline) it's a lot more confusing to alter.

The prime example is adding and deleting items, when I go to place, say, a table with a mead barrel on it, I deleted the boxes located in that position, I then added my table, Mead, and some other nice objects, I then go in to the game to find my table,mead, and items added, yet the crates/boxes I delete REMAINED there!

How do I fix this problem, and also, how do I make it so the sanctuary is ONLY revamped AFTER

Just a simple question: how did you delete the crates?

I just selected them in the render window and pressed delete on my keyboard, is that the wrong way?
