Hmmmm, maybe it was patched or something?
I haven't had trouble yet but I daren't join either until I know I can do it without problems.
Simplest way is to just not do Eydis Fire-Eye's quests.

If you take a look at "Friends and Foes" http://www.uesp.net/wiki/Morrowind:Fighters_Guild, you'll notice that the Thieves Guild is not mentioned. Being a member of both the Thieves Guild and the Guild of Fighters doesn't conflict. It's just Eydis that has a problem with the Thieves Guild, but it won't last.
In Balmora
1) Join the Fighters Guild
2) Get the code book from Sottilde (4th Fighters Guild quest)
3) BEFORE giving the book to Fire-eyes, join the Thieves Guild
There's a number of ways to make top rank in both guilds. Easiest for me is:
1) Don't kill any Fighters Guild members for Percius Mercius (5th quest in Ald'ruhn)
2) Don't do any quests for Sjoring Hard-Heart
3) Do all of Gentleman Jims quests for the Thieves Guild
