I suspect the math gives the weapons fairly equal dps. For example:
Sword: 20 damage, 1 attack per second = 20dps
Axe: 22 damage, .9 attack per second = 20 dps
Hammer: 25 damage, .8 attack per second = 20 dps
Thus, you should pick your weapon based on roleplaying, kill scenes, and/or opponents.
Swords are probably best against low health opponents like mages, because you could get a one-hit crit. They could tend to be unpredictable. For example, you could rush into a fight against multiple opponents, get 0 crits and die, reload, and crit the first two the next fight for an easy win. Same strategy, different result. The sword through the body kill is awesome, but as a painted-face Nord, you might want to avoid looking like a Scot carrying a Claymore.
Axes will be best against high health, low armor. They might also be the best against enemies using shields that block frequently. I find the kill scenes lackluster compared to the others. Classic weapon of a dwarf, but you aren't playing a dwarf, are you?
Hammers will smash down the heavy armor 2H opponent trying to power bash your skull in. I also suspect they are great against dragons. I like the kill scene better than axes. If you want to be worshipped as a god like Talos dragonborn, slap a shock enchantment on that hammer and call yourself Thor. If you prefer to live in the TES world rather than the Norse mythology world, maybe stick with swords or axes, or at least don't take enchanting.
Enchantments are another consideration. Here I think this pushes us toward swords. The faster swing speed means more applications on hard to kill opponents, while the crits mean fewer applications on enemies you will kill quickly (by virtue of critting). This puts your charges to maximum effect on the enemies you need them to hit.
