I'd probably have to give the nod to One Winged Angel from Final Fantasy VII. It's the boss theme that most stuck with me over the years.

Dark Souls spoilers:

For the final boss of the game, you'd expect this absolute epic soundtrack to play for the finale of this endless struggle you've endured throughout the game. But instead you get this beautiful, yet saddening, music. Really surprised me and changed the tone of the battle completely. Honestly, I think I liked almost all of the soundtracks for the bosses in Dark Souls. Pinwheel is probably second to the one I linked. Absolutely creepy and it fits Pinwheel so well.
