They all have their own sections of greatness. I've played 3, NV, and 4 and while I rank NV and 4 above 3 I need a few dozen more hours with 4 before I decide its comparison to NV.
Fallout 3 had the most interesting and diverse side quests as well as the best designed map.
New Vegas has a huge array of choice and some good side stories (though the main plot is incredibly bare bones). New Vegas has the best setting (Very different from the actual map, which is pretty bland) as well.
I like FO4's factions the best. They feel like real, interesting entities, and I wanted to side with all of them. The main story is also the most emotionally engaging, though not necessarily the best. Also has the best urban environments by far.
Characters are an interesting case. NV and FO4's companions are leagues ahead of FO3's, but I still need time to compare them to each other.
