Better to modify a script or replace it?

I'm making a mod to change the bahaviour of Transmute and add another, similar spell, and I want to know what's the best approach: modify the vanilla script, make a new script and modify the vanilla MGEF to use it, or make a new script and MGEF and modify the vanilla spell to use them? I've looked around for a list of best practices but haven't found anything substantial.
