Sooo I've got a problem with a mission "Message to Whiterun" because I've got option "Ive got a message from Tullius" After 2 more options I'm finally able to give that axe to Jarl Balgruuf. He gives me back that axe and I need to bring it to Ulfric. After talking with Ulfric he says "You're quite brave to carry such a message. It's a pity you've chosen the wrong side..." And I don't know what's going on, I've choosen stormcloaks mission and I wanted to join them in the battle for whiterun but I'm stuck with imperials :/

This seems to me not being a bug of the game, you did just not notice that you've already joined the imperials...

If I'm remember this right:

* You speak either to Tullius or Ulfric to join their side.

* They let you speak to their right hands.

* Imperial: You have to clear a fort in Solitude

* Stormcloack: You have to kill an Iceghost at a standing-stone in Winterhold

* If your back, they send you to get the Dragon-Crown

* You give the Crown either Tullius or Ulfric

... and that is you final choice which site your support. If your not happy with your choice, you have to load an old save or just start a new character.

(In the end, you did not play the FULL game, if you did not join both sides one time...)

But you don't get the "message to Whiterun" quest until you've made that choice. Since you have, that quest should not run as if you were on the other side.

We'll need to know if this is happening on PC or on XBox/PS3, as the PC users can give extra info using the console commands to show the state of the quests.

Also, are you sure Ulfric wasn't talking about Balgruuf, rather than the player, choosing the wrong side? If you took Ulfric's axe to Balgruuf, who sent it back, that would be the Stormcloak sequence. Legion side has you take Balgruuf's axe to Ulfric, and back.

... and on PC with the wrong mods, everything is possible

I mean I did every possiblefor winterrun. I've given crown to Uulfric and I've killed IceGhost but still I can only choose imperial site ;/ And Ulfric Said that to me :/
