Its been a long time since Ive played, but I beleive they cant, but I dont really see any point too it since everything should be wiped out besides the people allready on there.

No - followers will not go to MZ when you've completed it. They'll get sent back to their autofire locations after their waiting periods, just like when you went up for the first time to play it.

ETA - a small number of Aliens will respawn. Two or three in the Engineering Core, maybe a dozen or so in the Steamworks. Besides Sally and Elliot, they're you're only source for new alien weapons and items like power modules, biogel and epoxy.
