There are http://gmml.pbworks.com/w/page/5990183/Houses (many popular ones at that link). Most of the ones I've seen add new houses. I am partial to houses http://neon.chem.bg.ac.rs/morrowind/mods/, but other great modders have made very nice houses, like http://morrowind.nexusmods.com/mods/27167.

For one that already exists, you might try "Buyable Ghorak Manor" (in first link).

You can also try one of the http://www.mwmythicmods.com/furnishing.htm and customize an already existing http://www.uesp.net/wiki/Morrowind:Abandoned_Houses.

The thing about House mods, is that you'll never find the perfect one.
I recommend making your own home, instead of searching through the 100,000 House mods on PES. (most which are rather poor)

But I've enjoyed these in the past

We don't go to Ravenholm anymore

I'm using Personal Storage Quarters mod http://planetelderscrolls.gamespy.com/View.php?view=Mods.Detail&id=654
It's more like a drop-off and a bed house, but it serves my purposes.

Balmora's Balcony House is the only one I use.

Second on Balmora's Balcony House. That one is terribly handy. I also recommend Sgaileach estate (just south of Balmora) for a large house that has everything, including complete compatibility with both NOM 3.x and the Bath mod.

I always use Occam's http://planetelderscrolls.gamespy.com/View.php?view=Mods.Detail&id=2397. One of those mods that manages to feel like its always been there.
