Cleaning Mods using Morrowind Enhanced Editor

I have Morrowind Enhanced editor and I can't really remember how to clean mods with it, I forgot what to look for to delete. I'd appreciate any help as It's been so long since I've modded and I'm just now getting back in it.

Delete any references that you didn't make on purpose, or didn't even know that you made.
You can also delete unwanted GMSTs with EE.

For example, if you see a Cell or a Container on the list that is vanilla and you're mod is not supposed to alter it, you can remove it.

An easy way to find out what is to make a "blank" esp in the CS, with no info and then save it. It will have the GMSTs (and 27 dialog entries as well). Those GMSTs are the records you want to remove.

When I'm in Morrowind Enchanted Editor, how do I find the GMST's? I looked for them, but I can't seem to find them. I'd appreciate it if someone would help me.

If you can't easily see them in the list, then they are not in your esp, so no worries.
Normally, they would be under the Game Settings (if I remember correctly) It's been awhile since I opened EE.

Yacoby's http://code.google.com/p/escog/updates/list is also worth checking out, if you want to see what are "bad" GMSTs at a glance. It appears he hasn't worked on it in a while, but it still does a pretty good job.

You can open up the CS and don't open any esp/esm files and save directly at that point to get a copy of an esp with only the GMSTs in it. Also, here:

shows what happens in EE if there are none. Now, of course; you need to still look to a readme file if the mod maker changed one of the game settings on purpose.
