Do these just affect your initial reputation with various subfactions?

I'm not sure, but I think they do. From examining the faction file it seems like Scholars means Mages Guild, Commoners means Fighter's Guild and the people in the streets, Underground is Thieves Guild and Dark Brotherhood, while Noblity are the various nobles.
