Is there a mod that will allow you to change your companions clothes...in game...

You can already change their clothes by just putting something else in their inventory and equipping it. So I don't understand the question, I guess. Could you please clarify?

...so...dumb question...how do I tell them to "equip" an item of clothing or armor...?

When you tell them you want to trade items, on their side of the trade screen, at the bottom, their should be a set of key reminders. I think by default 'equip' is 'T'.
