Every faction in the game has its pluses and minuses, I guess. You just have to find the one you like.
Legion: Crucify people for kicks. Wipe out whole towns. Practice slavery and six discrimination. Encourage cannibalism. They claim to be civilized, but they're champions of total barbarity.
NCR: Bureaucratic, tax-heavy, and impose manifest destiny. Arguably the least of several evils, but that's not saying much.
House: Ruthless, autocratic, and manipulative. But he has a plan for getting humanity back on track. The real issue is whether it will work or not.
Independence: As written, it dissolves the Mojave Wasteland into anarchy. Anarchy is the kind of conditions where fiends and powder gangers thrive.
Other factions:
Brotherhood: Misguided fools who care more about hoarding technology than putting it to its proper use.
Great Khans: Raiders who deal chems. Chief reason not to wipe them out is they're really not that much worse than everyone else.
Omertas: Treacherous snakes. Ssssssssss.
White Gloves: Creepy Hannibal Lecter clones. Hide the fava beans.
Chairmen: The best of the three, though I don't know if that's saying much.
Kings: Their heart is in the right place, aside from Pacer. But some of the things they do are questionable.
Other Freesiders: A mixed bag, ranging from OK (Mick and Ralph) to downright nasty (Van Graffs).
Boomers: The only wastelanders who have a society anyone would want to live in. But they're xenophobic, territorial, and they like to blow stuff up.
Remnants: Both NCR and House could learn a thing or two from them. But I'm not sure I'd want them in charge
Followers of the Apocalypse: My faction of choice, since they actually try to help people in the here and now. NCR more wants to establish control, and House is more pie in the sky. But they're not really suited to a leadership role.
