There are 16 artifacts, you only need 15 for the achievement; you can miss one artifact.

Wrong, the Skeleton Key DOESN'T count for the achievement. So there are 16 artifacts but only 15 count. Since you destroyed the skull, you will never get the achievement now. See what not choosing awesome stuff gets you?

Unless you speak from experience, I don't see how I'm wrong.

I've personally gotten the Skeleton Key as my first Daedric Artifact and with other people as witnesses, I have never received the trophy for getting a Daedric Artifact first time or the 15 artifacts one with the Skeleton Key. I'm guessing since you have to return it may have something to do with it.

No it doesn't have to do with returning it. The achievement tracks daedric artifacts you've used, lost, sold or dropped according to the strategy guide. It also lists the skeleton key and notes that it is only temporary, but says nothing more of it.

Have you gotten either trophy with the Skeleton Key since the guides do make mistakes.

I know the guides make mistakes lol, I've found many, that's why I asked if you had experience. As far as the guide states, the skeleton key should count since you use it and lose it. The only explanation I have is that they decided to change its value as a daedric artifact or it's not tracked by mistake.

Other people have experienced the same thing and no, the Skeleton Key does not count.

If you haven't done Hircine's quest yet, you can get 2 rewards from him. Both count towards the achievement.
