Creating a char in Oblivion

Ok so I'm thinking of creating a character that's a member of both the Mythic Dawn and Dark Brotherhood. That is, I'm not completing the MQ. I'm just wondering if it's strange lore-wise to be a member of both factions, or is it fine to join both? I don't know what their relations are if they have any. I just know that the Dark Brotherhood in Morrowind worships Mehrunes Dagon.

The Dark brotherhood, an organization across all of tamriel, worships the Night Mother and Sithis. It has been proposed that the night mother is actually Mephalia and that Sithis is Shor, but this is unknown. They kill for money and to please Sithis. The Mythic dawn worship Dagon, and want to over-through the Aedra and replace them with Dagon and Shor (who they think is the Daedric Prince of Tamriel.) Despite the Shor connection, they have little in common, and since if everybody died (which the Mythic Dawn want) the Dark Brotherhood wouldn't have much business; I doubt they would like eachother much.

But a person could probrobly join both if he/she wanted; as they are both secret organizations. Perhaps press the servant of Shor Idea.

Eh, you don't need to worship anyone in the Dark Brotherhood, or really care about Sithis and all that. They are foremost a business who takes money to end someone's life. Their employers can range from some scummy merchant, the mages guild who needs someone specialized in killing to off a renegade member, a knight organization to off a fellow knight who has been sleeping with the virgin he was supposed to protect, or a noble for various reasons.

You could do a DB member working for the Dawn, or a DB member who quite his/her day (or night) job to join the cult.

The DB is ultimately a weapon.

Yeah. just wanted to make a sinister character as possible, that's why I thought about joining both cults.

Because each is a secret cult, with their own agendas. It would be strange role playing a character, belonging to two, secret cults. The Mythic Dawn strove to transcend Mundus as the stars from myth, while the Dark Brotherhood is occupied by euphoric murder, which is their own way of transcending Mundus.

A: So when are we going to plot the downfall of civilisation?
B: (Checks agenda) How is Monday?
A: Next Monday? Well, on Monday I've got my secret meeting of the Masons.
B: Alright. Tuesday then?
A: No not Tuesday, I'll be executing the rites at the local covern.
B: Okay, well I promised the misses that I'd be with her on Wednesday so how is Thursday?
A: Sorry, Masons again.
B: Friday?
A: Illuminati.
B: Right... of course. Can you pick me up at eight o'clock again?
A: No problem.
B: How are you on the weekend then?
A: Sorry can do, city council.

I've decided to make my character a die-hard Sithis worshiper. Im going to complete the main quest as a good guy, then I'm going to turn to the dark side. Now, I want to do the SI MQ aswell but that's sort of strange since I worship Sithis and all, but are there any good ways I could make it fit? To do both the DB quests and the SI I mean?

Complete SI before you become an assassin and speak with Lucian. The descent to madness is an inward journey, where the hero must overcome his own, inner conflicts. If not, he becomes Sheogorath, trapped in his dreamworld.

This is your choice, however. The gate remains open for you to decide; "will I overcome this inner world (SI), or will I give in to it?" Have your character "wake up" in the Niben, resolute and ready to "murder for Sithis," who you now understand is really yourself. You are the Dreadfather, twisting the fates of your children.

Helseth uses the DB as such, but I don't think the MD would employ help from an outside organization.

From a cult perspective, the MD would never reward their followers with money, and that fact alone goes against the primary modus operandi of the DB, i.e. cash for death. In short, it would never happen unless it was by the sole will of the person, joining both groups without letting either group know about his double membership.
