The words relating to the Talos worship is due to Aldquaril himself disapproving of it, and he knows that in Imperial Law it is outlawed. The cash in the Dwemer box is his own, not an offering of any kind. This next point was a misunderstanding from Tom (it's no issue, I should have made it more obvious). In Lore, all the Jarls of Skyrim were given gold by the Imperial government to enforce these anti heresy laws, I was referencing this bit of lore and didn't realize that it could be interpreted as some kind of new offering. So that is an utter misunderstanding.
Also, I didn't say the Thalmor don't give a fig about him or not, I said they MAY not. My point was that the situation is more vague rather than he is a simple Thalmor ambassador/emissary/agent etc. The whole him being sent off by the Thalmor thing is him being strongly encouraged to carry out some of his own devised plans, as they would help the Aldmeri Dominion. It's far more similar to the thing you described as making sense, it's just Aldquaril was content with sitting in a depressive state in his tower until the Thalmor got him to actually go out and do something instead. Enemy of my enemy is my friend etc, except considering that the Aldmeri Dominion is an actual nation, and Aldquaril a resident, he is associated through that too. I should have made this more obvious in the character description, but I wanted to keep a mystery on the contents of the mission.
The reasons why he is hauling around his library and gold with him is due to the fact that he is not exactly planning on going back to his wizard tower any time soon.
Considering these things, I hope you can see that it actually makes complete sense and there is little contradiction, if any at all. Obviously, if Aldquaril were to do anything other than rant about metaphysics and his hate of man, and actually do something which could harm Thalmor reputation, they will attempt to distance themselves from the mad wizard, offering assistance only covertly.
