Has anyone seen a mod where your saves are separated between your characters, like in Dragon Age: Origins?

I would prefer that over the # savegame system, that way I don't by accidentally erase my friend's games

Check out CASM, it allows you a lot of customability regarding auto save and it allows you to setup save profiles.
