Does nuking the Legion affect the main game and story?

I haven't made it through Lonesome Road on any character yet, but I heard you can nuke the Legion. What affect does this have on the main game if you nuke them?

You unlock a new area called "Dry Wells" that has some neat loot, but there's no effect on the main plot besides a lot of Legion infamy and NCR fame.
