After foing as much as I could in F1 (and moving on to F2 and doing a lot more) I finally got the Water Chip, however when I went back to V13 and somebody asked if I had it yet there were only two options, both saying I was still looking.

I promised the ghouls that I would get them a replacement for their Water Chip but I remembered afterwards that they got slaughtered by the Unity so I thought what's the point and left. Do I have to get them a replacement since I said I would or is this just a bug?

You have the chip in your inventory?
You have talked to the Vault Overseer about it?

No one in the vault is really involved with that quest except for the http://i271.photobucket.com/albums/jj125/Gizmojunk/Overseer.jpg who sent you out to look for it.

Oh ok, I talked to the medic and some random girl but not the Overseer yet, I'll check that out.

Most people in the vault will have something to say. A few have quests involved with them, but The Overseer is your #1 contact. He is who you report to after ever major event in the game.

I got back to the Overseer and now I'm going to do a lot more leveling up and getting better gear before I take on the Unity (a Desert Eagle, Shotgun, and Leather armor on a level seven character isn't really going to do much against them).

I killed the master with a sniper rifle with a 7% chance hit, nut it hit every time, I also wore Tesla armor. For the military base I suggest Hardened Power armor and a turbo plasma rifle.

You should try to get the .223 pistol if you're not an EW character.

It pwns. Hard.

And yeah, get le power armor.

That stuff sounds pretty awesome, where can I get it?
(I know it'd probably take a while but I have time)

Where is this farmer and where can I get ammo for this .223 after the quest is done?

And regarding the Brotherhood of Steel I was actually trying to get into the Glow (I didn't have a rope) when I looked up where the Water Chip is in the Water Shed (I just couldn't find it).

Try the shop between the FLC and the Crimson Caravans for a rope.
