Here is a annoying problem that cropped up when I created a new shortcut to fallout3.exe

When starting fallout 3, I am unable to load saved games, as if none ever existed. To load a saved game, I must first select new game, wait through the intro(part of which I can't skip) until I get to a part in which I can save games. Only then am I able to load my old save games.

What the heck is going on and how do I fixed this?

What version of Windows are you using? Off-hand, if you're using Vista or 7, try setting the run as admin setting on the shortcut itself and make sure the working folder points to your FO3 folder.
