Except that most evidence points to her being the guilty party:

Saadia telling the truth
1. The first time the Alik'r came to Whiterun, one of them was thrown in jail. This immediately casts doubt on their lawfulness - but then, it could be a case of overzealous or corrupt guards (they certainly seem mean and lazy, judging by the jailer's fecklessness about letting the guy go when you pay his bail).
2. The Alik'r are sharing a cave with some bandits who are ostensibly getting paid to guard them. Does their choice of guards cast suspicion on their nature? Having said that, from dialogue between the bandits, it seems that they do not trust each other and keep separate anyway. It could just be that the bandits were cheap.

Kematu telling the truth
1. The first time you talk to Saadia, she pulls a knife on you. While this may seem like an act of desperate defiance, it may hint at a violent and unpredictable personality.
2. Saadia seems hesitant to explain the full situation, while Kematu elaborates on it fully. Is Saadia's reticence due to her guilt?
3. The man you can free from jail seems strangely honourable, saying he has shamed his companions and wants to begin anew.
4. If Kematu really was an assassin, why paralyse her at the end of the quest - why not just stab her and be done with it? He also mentions justice, and taking her into custody, and implies that Saadia will face a trial back in Hammerfell rather than swift execution. All this points to him and his warriors being enforcers rather than assassins.
5. Kematu's opening line - "We can avoid any more bloodshed." And his closing lines which infer that Saadia is known for her manipulation of people.

All this points to Saadia being guilty, meaning she is an informant. This means she can give information to the Thalmor AKA Nazi Elves who can use that information to harm the Empire/Skyrim. Who knows what information she can get if an important official gets a little too drunk.

Spoiler
Furthermore, Thalmor agents come after you if you side with the Alik'r Warriors, lending further doubts to Saadia's "innocence".

I turned Saadia over just so she'd stop coming up to me and opening a chat window every time I entered the inn.

I choose the Alik'r due to their story making more sense then Saadia's story.

I believe the Alik'r Warriors story the most because of the many flaws in Saadia's. But I feel like I'm metagaming to choose that every time, surely not everyone could know all about the situation in Hammerfell.

Solution: Roll a Knowledge (History) check! :D

I sided with the bounty hunters. No particular reason.

I RP all of my characters, and I always turned her in. It's the fact that she's a traitor, and I don't think traitors deserve any freedom.
My mage, the Thalmor, turned her in... My warrior, the Legionnaire, turned her in... and surprisingly to some, my thief, the Stormcloak, turned her in.

That and the fact that she attempted to deceive me with a bold-faced lie, she doesn't deserve anything less than the stockades.

I sided with the Alik'r as they are more truthful in their word then that wench. Any along the line of what Apprentice of Les Claypool said to back this up and the fact if one kill that woman when she met with Kematu in the scripted meeting, Kematu got tick off that the PC ruin the job Kematu has in capturing her and bringing her to court in Hammerfell.

Hmm, in future games they might try tossing information at you during a conversation if you should know it. So if someone asks you a question you don't always have to seem like a complete idiot. Maybe a little icon blinks and you can click on it for information you should know, and the dialogue options reflect that (or you can also ask if you want to RP someone who doesn't know anything about anything).

I sided with the Alik'r the first time I did the quest, simply because the Alik'r outnumbered me in the cave, and I didn't feel like there was any way I could take them all on. So I sided with them and helped them get Saadia. But I never fully trusted them.

So the second time I did the game, I sided with Saadia, who I felt was more credible than a bunch of bounty hunters hiding out in caves. I was able to fight the Alik'r off, and save Saadia. But what finally convinced me that maybe the Alik'r were right, was when I was traveling on the road from Markarth, and stumbled upon a couple Alik'r soldiers stopping and interrogating a Redguard Woman on the side of the road. They let her go, stating "She doesn't have the scar"

When I got back to Whiterun, I visited Saadia, and checked her out closely, and noticed a scar on her face.

From then, I felt that it was a bit much for the Alik'r to put that much effort into a literally Skyrim-wide search for her if they were just a band of assassins.

But from an RP perspective, I think that Saadia comes off as way more credible in the early goings than the Alik'r do.

I let the Alik'ir have her, cause she sold her people to the Thalmor, and made some Redguard friends in the process. The things is that after the dialogue with Kematu ended she became hostile towards me, I ignored her by sheating my weapon, but Lydia had to protect me so she ended her in a swing.

Sided with the Alik'r. Her story had more holes in it than swiss cheese

QFT

Even with very little knowledge of lore, it's easy to pick apart her story.

I found her, helped her, switched sides to the Alik'r then went on my merry way.

Killed the bandits, listened to Kematu and handed her over on both of my characters so far. Thalmor are scum and anyone who helps them deserves what they get.

I sided with neither. Or both, depending on how you look at it. I led Saadia down to the stables and accepted my payment from Kematu only to kill and loot him immediately afterwards. Saadia's paralysis wore off and she became hostile towards me, so I cast Calm on her. I then accepted my reward for killing Kematu from a suddenly docile Saadia, after which I ghosted her as well and liberated her of her valuables. I took the same approach during the first part of the DB quest. Can't figure out who's guilty and who's innocent? Kill 'em all and let the Divines sort them out.

I dont care for the story one way or another. What decided me to help the guys hunting her down was when the [censored] pulled a knife on me in her bedroom at the pub. That's not the best way to make friends, sweetie..

Yeah I would think you'd have to be really just off the turnip wagon not to suspect a story that someone had to run from Hammerfell for expressing anti-Thalmor views. Hammerfell is pretty much the embodiment of an anti-Thalmor view.

Saadia is a Thalmor informant.

Spoiler
If you happen to kill the woman, the Alik warriors will be displeased at you. There's no reason to do so if they were hired to eliminate her.

I agreed to help the Alik'r when they more or less ambushed mi in the cave, then killed their leader at Whiterun stables and let Saadia return to her bar wench job.

Good quest though; nice to have choices and ambiguity.

Alik'r for me , Saadia had a weird back story and something told me that she is either lying or she's on the side of evil.

i chose niether, i accepted Kematu's offer then i led Saadia down to him at the stables and after he had paralyized her and i took half of the bounty he promised and began to walk to her i assasinated them both.

can't trust either, needed money, wanted equipment so they bit the dust, i swiftly killed the one in jail aswell.

im an evil bastard.
