A few questions and possibilities:
1. Did you install Fallout3 formally? This is required.
2. Did you install the GECK into the same directory as Fallout3? Also required.
3. What patch-level is your Fallout3 game at, prior to patching-up the GECK? You should at least have the main game up to 1.5 before patching the GECK, though I'm not sure that this causes any problems, I'm just tossing out possibilities.
4. Did you have the GECK or Fo3 installed somewhere Else before? There is a GECK.ini file that may need tending to.
Fore more help I would need additional information, such as the Specific files it was complaining about - the exact error messages help alot.
