@Resident_Within: How coincidental. Well, I've got CWO (and Immersive Patrols) installed and running just fine in my game without any glitches or game breaking bugs. This is most likely because I read everything about the pro's and con's of CWO before installing it. Sometimes it's best NOT to make recommendations about something you've apparently never tried or don't currently have in your game. Especially since the decision to do so was based on hear say.

If you fail to initialize the mod the way the mod author indicated, you're playing cyber roulette with your game as indicated in this thread. It now sounds like you may have borked your saves.However:
there may be an infinitesimal chance you may have triggered normal NPC hostility instead of that dreaded vanilla NPC aggro bug. i.e. the guard's hostility might be in reaction to :
1. your char wearing the opposing side's armor when trying to enter these holds? Have you tried wearing neutral armors like hide, studded leather etc? Or even NPC clothing?
2. Greasers v. Jocks. Read the point Apollodown was making in this section. TL;DR: CWO makes the civil war a dynamic event throughout Skyrim. So control of each hold will shift and change during the course of the war. More specifically, did the first siege of Whiterun occur yet your game? If so, then the Greasers v Jocks phase has begun. ALL city and hold guards (hold guards = the ones that patrol Skyrim roads in the wilderness) which are not in your faction, will be hostile to your character upon sight.
So if your DB shows up in Imperialist Solitude, flying their colors as a berserking Stormcloak tank armed to their Thu'um teeth, all Haafinger gaurds will go mental seeing your char upon sight. If your save isn't borked, and you've progressed into the Greaser v Jocks phase of the war, then:
1) first way to test this is to make your DB show up in appropriate camouflage (ie. disguise themselves in the opposing faction's armor) . Or temporarily moonlight/RP as a humble farmer/merchant, fast travel to the nearest city hold and try to approach the city/hold guards en route to the market. If your save(s) are bugged, then your char will die very quickly. Regardless of whether they tried to pass themselves off as a Nightingale on TG business, or inspired by a cheese lunacy filled Sheogorath streaking spree full Monty style.
2) the 2nd way to stop the AI aggro is to help your side take the hold. But that will be costly and time inefficient so
3) the final remaining (easiest) alternative is to make your char run for their life in the opposite direction. My character learned this the hard way when he stumbled into Dawnstar, injured from a Dragon attack and seeking refuge in his home, only to be greeted by a shower of Imperial arrows.
#3 has always worked for me whenever I forget to make my char change his clothing. Unless I wanted the challenge of improving his stealth skills at night using #1. Going route #2 gives unpredictable results. Your faction may lose control of the forts around the hold to the opposing side (which will aggressively seek to regain dominance of the forts/strongholds) after you leave the region.
You mentioned you're on the Stormcloak side. Vanilla Morthal was pro Stormcloak at the start of the game (with CWO installed). Solitude/Markarth were initially pro Imperial. So do some scouting and check the current faction alignments of these holds. Do this by noting what armor the soldiers at the various fort strong holds are wearing (from a distance). If you install the Dwemer Telescope mod and craft a telescope, then doing this spy activity is a cakewalk. Same if you have the Dwemer goggles and scouter mods). Alternatively, you can creep around the forts with aid of night vision potions, enchanted items and crafted equipment (Dwemer goggles/scouter mod perfect for this). If the soldiers are of the opposing side, then you'll know the Jarl of the enemy faction is still in control of the city hold. So avoid further confrontation until you either disguise yourself or take control of the hold.
If your game is really borked, then follow Apollodown's advice to completely (and manually) uninstall to completely remove the mod from your game. Go back to an earlier save BEFORE the mod was installed, load this save, and save a fresh new save. Then cross your fingers, load this new save, and pray your pre CWO game will run normally.
