I'm conflicted as to whether to join the BoS or not, but went ahead and went after the Van Grafs. Yesssssss... that was so satisfying. I used the Mysterious Magnum just to put a stamp on it: 'You're futuristic weapons can never be as deadly as an old school Magnum'. Plus, I never liked those b-stards anyway. It was a pleasure to kill them all. And to top it off, tons of loot. Yeah... I looted the whole damn place... everything. Every time a Van Graf head popped off in VATS I could hear imaginary golf claps in the background.

Did you get the unique gatling laser before dealing with them? I've never had it in a couple of runs as it never appeared at the gun runners.

I think it's supposed to appear at the Gun Runners afterwards, so don't feel ashamed for refreshing GRA ;).

I don't think it makes sense lore-wise though.

Doh... I didn't do that. I decided that I didn't like them on my first trip to Freeside so never shopped there. Oh well, my character only uses old school bullet-firing weapons anyway. I've sold off all of the basic energy weapons I looted, kept the more unique ones which I plan to fully repair then give to my follower.

I think it makes perfect sense, as the Van Graffs were the leaders in the sale of energy weapons in the Mojave they almost had a monopoly on it. The Gun Runners on the other hand mostly had a monopoly on the best non-energy based firearms. After the Van Graffs are wiped out so too is the largest seller of energy weapons. The Gun Runners logically step into fill this role, while they cant get them as cheap as the Van Graff's could and therefore have to sell them at higher prices. Though without the Van Graffs cheaper prices the Gun Runners can afford to do this

True, but what about the unique weapons of the Van Graffs? How could the Gun Runners get hold of them?

My take is that neither had significantly different stores of weapons than the other did, more in the sense that the Van Graffs had a better supply of energy weapons and could therefore sell them cheaper. Specialty items like gatling laser and the such would be easily accessible to them due to their experience in that market. With the Van Graffs gone this entire industry went to the Gun Runners.

Keep checking as it may show up once the inventory is refreshed. If it doesn't it's no real biggie as there's a plethora of good weapons to choose from.

I kinda already destroyed them and looted their crap after helping a specific whiskey companion... So with the BoS, it was a rather amusing interaction.

However, in the end, I ended up destroying the BoS for attacking the Followers. No one attacks the Followers and gets away with it when I'm around!
