And I have no idea how to fix them. I killed Lydia while fighting a dragon (though she is supposed to be flagged as essential via Deadly Dragons). I resurrected her and forgot to tell her to follow me again. I used the player.moveto command to find her, and all of a sudden ALL active effects are gone. The apparel I can re-equip, but even my racial (Altmer +50 mana) is gone and I have no idea how to fix it. I know I can revert to a prior save but I'm hoping that there is a fix that doesn't require that.

I suggest reloading the previous save. The only fix I know is activating showracemenu from console, switching to the other gender and back, and reapplying the facial paints etc. that disappeared when activating showracemenu. Then after retyping your character's name again your racial active effects should be restored.

save -> reload usually fixes it for me.

ummm did you actually resurrect yourself in the console when u were still alive? Cuz that gets rid of active effects.

This might have done it. Did you accidentally click yourself and not Lydia?

The accidentally resurrecting yourself suggestion is the same one I was going to make. I found (as my latest save was 2 hours previous) that the best way to handle it was to use the UESP to find the racial spell effects and re-add them to my character.

I only lost out on the Ancient Knowledge active effect. Have no idea how to get that one working again properly. UESP is no help there either.

Damn, that could be it. All my items are still there, though. I've noticed that the console "hitbox," for lack of a better term, is REALLY wonky. It often takes multiple tries to get the target activated.
