Now, I'm using a fairly bashed together set of clothing and armor replacers, and am very frequently modifying things as I run across them in the game. I have several esps that fall under the heading of "replacer", and their main role, from what I understand, is to make available female versions of items that were originally unisix. I've encountered a few glitches, especially with helmets and boots, which have resulted in missing meshes because things weren't where they were expected to be. I'm almost certain this is due to the redundant replacers. Here are the "replacer" esps:

Active Mod Files:
Spoiler
00  Oblivion.esm**  EVE_StockEquipmentReplacer.esp++  FemaleImperialDragonCuirass.esp++  VA_FemmeDaedricHelmet.esp25  StockClothingArmorBBBHGEC_Standard_ECupLBotPPN.esp**  StockClothingArmorHGECnormalD.esp**  EVE_KnightsoftheNine.esp++  Knights_fem.esp56  EVE_ShiveringIslesEasterEggs.esp6C  Colourwheels sixy Oblivion OverHaul.esp++  EVE_KhajiitFix.esp6E  Bashed Patch, 0.esp

Now, I definitely need to keep the Colourwheel esp, and the main replacer I'm using (which I don't think I can link due to it being exceptionally skimpy), comes with these esps:

++ FemaleImperialDragonCuirass.esp
++ Knights_fem.esp
25 StockClothingArmorBBBHGEC_Standard_ECupLBotPPN.esp
++ VA_FemmeDaedricHelmet.esp

I think I can deactivate the others but those five, and still have everything covered. Specifically, I think its the EVE replacer (which is what I used when first starting, I went to the skimpier ones later) that is causing the most trouble.

And no, many of these aren't installed using BAIN, I have a fairly messy combination OBMM/BAIN install at the moment. Working on cleaning it up, but...

Honestly, your best option is to delete all the related files, then reinstall what you want (using OMOD or BAIN). This will ensure that you won't have any glitches, and that everything's reinstalled properly.

If I were you I'd load these plugins in TES4Edit to see what overlaps with what.

That sounds like a fantastic idea!

Would you be able to direct me to a resource to explain how to do that? I've learned how to clean mods using TES4Edit, but that is the extent of my current knowledge of the program.

Just open TES4Edit and load only your replacers. Click Armor for example, and look at entries with a pink background color to see conflicts. The rightmost mod wins. If you notice a mod's entries are all overwritten, then you found a redundant mod.
