So as Im copying the meshes into meshes (and textures etc) I click 'yes' to merge the folders...

But then I get eg Liche. > liche. "copy and replace"? shall I jut copy and replace the file?

yep, unless there from competely seprate mods that have different models for there "liche" so what mods are involved? (the mod your copying stuff from, and if you know the mod the othe liche mesh came form?)
