I completed the main quest and destroyed the institue. Is there any way i can build liberty prime?

Uh... we need more information than that. I'm assuming you mean you completed the main quest for the Minutemen, since if you completed it for the Railroad or the Institute the BoS - and any chance of Prime - would be destroyed. If you complete the main quest as the Brotherhood, then building Liberty Prime is literally required to complete the game, so you couldn't have missed it.

So, if my assumptions are correct: no. If you didn't side with the Brotherhood, you cannot get Liberty Prime operational.
