they come through the same way the super mutants drag in there victims. super mutants cant transform dead wastelanders, so theres probably a hidden backdoor so they humans wont get killed by irradiation. the enclave shot there way in and they were going to get the g.e.c.k too, its just you got there first.

The alternate entrance might be beyond the borders of the capital wasteland. You could find it if it weren't for that Mysterious Little Voice that says "you cannot proceed in that direction, please turn back".

they used slaves and deathclaws to dig a tunnel from raven rock to the vault only to find a steel wall. They had herd rumors of a part misorder of a skylight. so they dug over the vault and found the skylight, blew a hole and watched you run by and collect the GECK with fawks. upon ur return they dropped a stun grenade. they fast roped down and got you. Case solved. there was a reason you couldnt see to the top of that shaft and i think if you shoot a missile up there, it explodes at the top.

My guess is he's joking. The Enclave come in through a non-existent "fourth door" because the game spawns them in the base already.
