It's actually a good question, seeing as both Jagar Tharn and Dagoth Ur are essentially invincible unless you destroy their power source (the Jewel of Fire and the Heart of Lorkhan, respectively). I would argue, however, that Dagoth Ur is stronger. Tharn was a force to be reckoned with, being the Imperial Battlemage and all, but Dagoth Ur had the power of the Heart of Lorkhan. Think about it this way: it took the combined power of the Tribunal just to contain Dagoth Ur.

When it comes to the question of minions, the answer is Dagoth Ur. While one could argue that Tharn had the power of the Imperial Legion at his command during the Imperial Simulacrum, he hardly bothered to use it. Dagoth Ur, on the other hand, had an entire legion of Ash monsters at his command, as well as his Ash Vampire lieutenants.

Jagar Tharn was powerful, but he was not a god. Dagoth Ur took enough power from the Heart of Lorkhan that it drove him insane. He could have easily dominated all of Tamriel had it not been for the Tribunal containing him.

If it's purely "who was more powerful" then it was Dagoth Ur by a long shot.

I'd argue the exact opposite. Jagar Tharn had all who followed the Empire at his command. He already ruled Tamriel. Even during the events of Oblivion, there was still talk that some of the people on the Imperial Council were still liches and dopplegangers from Jagar Tharn's reign. Dagoth Ur had immortal Ash Vampires, so I'd say if you're looking purely at who has more powerful minions on a minion-to-minion basis, Dagoth Ur wins, but overall, I don't think his small army of Ash creatures could match the Empire, and I'm sure Dagoth Ur would agree, which is why he was building Akulakhan.

From an in-game standpoint, having never fought Jagar Tharn, I can't say, but if he's any good at avoiding falling into lava, then I'd say he has an edge at least.

Seriously though, you take away extra factors (Dagoth Ur being fueled by the Heart, Tharn's control over the Empire), and I imagine either one stands a roughly equal chance. But that's not how it would go down, we all know this, so my bet is definitely on Dagoth. He's powerful enough to take on the other living gods, building his own Numidium (which probably would've been a lot stronger the original), and has his own army, which, despite being much smaller than what Tharn had at his disposal, I do imagine could do some serious damage. Especially with Dagoth using the Blight to turn people, it could potentially be only a matter of time before more of the Empire was serving Ur than Tharn.

Suffice it to say, absent of the Heart's destruction, Dagoth would've become the new Emperor. (Something I'd really like to see, actually.)
