Making my mod modular...

I'm currently working on a Smithing Perk Overhaul, but there are a lot of other things I would like to change with it pertaining to smithing (weights of ingots/ores, weapon/armor stats, crafting recipes, breakdown recipes, etc). I know some other popular mods do these things and some people will want to use those so I would like to try to make some aspects modular.

With that said, my long term goal is to combine all these things (perk overhauls, smithing/alchemy/enchanting changes, weapon/armor tweaks, reworked potions/poisons, etc) into a large overhaul where each piece complements the whole. I've never tried my hand at merging mods before and I was wondering how difficult it would become if there were a lot of modular parts.

Is merging simple or does it have it's own issues? Is there anything I should be aware of to save myself a lot of headache in the process? What is the easiest way to merge mods? Does anyone know any clever workarounds for avoiding compatibility issues with the smithing changes I mentioned above so it doesn't need to have too many modular parts?
