There are several people (myself included) that tend to shy away from major overhaul mods in favor in individually perfecting their gameplay experience through a variety of mods. However, often it can be a challenge to find the right mods to ensure compatibility and smooth gameplay. http://skyrim.nexusmods.com/mods/9286/? offers a great combination of things in its overhaul, and the installation is modular to a certain extent, but those that like to be nitpicky (myself again included) tend to fuss over not having complete control of what's being thrown into their game. So I thought I'd start up a list that documents the various mods that SkyRe either merged into its mod or attempts to imitate. That way, if someone tries SkyRe and likes some of it but not all, they can come to this list and figure out what mods they need to create a comparable experience while eliminating whatever was bothering them by just having the whole overhaul installed.
Now, obviously this is easier said than done, since SkyRe does indeed have some originality in its perk trees. Because of this, I'll also be including mods that have similar goals for the category in question, even if they might not be the same as what you would see using SkyRe. All of this will be noted in the description that gets included with the link on the list. Also, I'll be ensuring that playing with one mod for each category will result in compatibility and stability, or at least make a note if a mod on the list doesn't seem to play well with others.

Mods Directly Integrated into SkyRe
http://skyrim.nexusmods.com/mods/1175/?: While without customization this is just a required plugin for SkyRe, the Uncapper is essential for the kind of play-through that SkyRe was designed for: the long haul. The characters you want to be making with the Uncapper's settings used in SkyRe are going above and beyond the expectations of just the main quest or one of the factions. For those that are unaware, the Uncapper is designed to remove the level cap from your character, essentially allowing your character to level up forever. With SkyRe's settings, the Uncapper also deals out double the perk points every five levels, which is great when you're using a perk overhaul that adds numerous ranks to all of the various skill perks. However, if you aren't using SkyRe, you should wait to determine how many perk points you want every level until you've decided what perk tree mods you're going to use.
http://skyrim.nexusmods.com/mods/12892/?: SkyRe includes the original edition of this mod, which adds various weapons from Morrowind back into the game through crafting and leveled lists. They come in all shapes and sizes, and all are very well done. I recommend this one over the original edition due to the bugs that got fixed after the torch was passed to MasterofShadows. So far the version included in SkyRe hasn't updated to reflect the changes that MasterofShadows made.
http://skyrim.nexusmods.com/mods/21120/?: This one adds even more weapons, also expanding upon sets from Skyrim that were never fully fleshed out such as Silver, Draugr, and Imperial. These might fit even even better than the weapons from Weapons of the Third Era due to the new weapons being based on meshes from Skyrim. This mod is the same as what you will find in SkyRe, minus the changed stats to match those changes to the vanilla weapons.
http://skyrim.nexusmods.com/mods/19447/?: This sneak overhaul adds various ways to empower stealth-oriented characters by means of powers such as player-controlled throat-slitting, and items such as arrows to put out fires from a distance. While majority of the mod is included in SkyRe, the way the powers have been included was changed to be accessible through advancement in the sneak perk tree rather than being immediately available.
http://skyrim.nexusmods.com/mods/24020/?: An essential mod for any player using mods that add feature by means of invisible magic, this patch eliminates the need to disable the problem mod whenever engaging in a brawl that requires both participants to not use magic. When using so many mods that do big things, it's hard to know what can be causing the bug to show up. SkyRe incorporates the mod, which makes sense considering how many big things it does on its own.
http://skyrim.nexusmods.com/mods/29950//?: Adds several new bows into the game, performing better than standard bows, but at the cost of not being stealthy and taking more stamina to zoom in. The variety includes many bows matching vanilla sets and a couple that are completely unique. SkyRe fully integrates these longbows while also adding a bigger stamina cost to drawing them back them those of vanilla bows, which are reclassified as shortbows. Not all of these look like they fit right into the original game, but most of the ones based on the vanilla Skyrim weapon sets look pretty accurate.

If you know of a mod that meets the criteria for this list, please help out by suggesting it on this thread. However, this is not a thread for mods that go well with SkyRe, so anything like that will be ignored unless I eventually decide to add a new section of the list for that sort of thing. Also, just because this thread might persuade some people to not use SkyRe, that doesn't mean that it's a hate thread. Don't try to persuade people to go one way or another in this thread, and certainly don't recommend a different overhaul mod instead. This list is for people who like to customize all the little details of their game, so if you aren't one of those people, politely move along instead of starting a fight.
