I thought really hard about this but I couldn't think of a feature I do not enjoy.

Perhaps the thing that when you're wearing constant effect stuff you have to switch when you want to use cast on use equipment.

I did not understand that at all lol. I'm actually have only played morrowind a little and attempting to mod it heavily.

 I will try to explain.

You are wearing these boots that give you + 10 speed as a constant effect. But you also have these crappy boots sitting in your inventory that give + 5 strength for 30 seconds but whenever you want to use that other pair of boots the first pair is unequipped and you have to equip them again.

Did that make any sense?

Lag. But that's probably my computer's fault, not Morrowind's.

The sound effect for repairing items.
I hate those sounds!

That's the only thing that comes to mind. Mods/patches have fixed the other things that annoyed me.

Yeah that sound is awful, but that's nothing compare to those stupid NPC's that stands in their way within a door and blocking my path. Especially when http://www.uesp.net/wiki/Morrowind:Masalinie_Merian is blocking my way into http://www.uesp.net/wiki/Morrowind:Ajira shop.

Running on the Gambryo engine; being only single-threaded; the 2D paperdoll picture of your character in the inventory screen, some of the sound effects, like equipping the lock picking tools (I think). It's the one that makes that high pitched noise when you equip it or use it, and it hurts my ears the same way nails scratching over a chalkboard do. I guess the sound effect isn't the worst feature. If I had to pick just ONE awful feature, it would be the engine on which the game runs. Too bad Morrowind doesn't run on the Crytek 3 engine.

Dialog categories that yield identical responses across large numbers of NPCs. This makes for a sameness that is really annoying.

Inability to apply poisons.

No houses for sale.

Shops open all the time.

Houses, shops, and dialog issues are taken care of by mods, I've heard of at least one mod that lets you apply poison, but it's unbalancing (since your opponents can't use it), and I've been, rightly or wrongly, that it's not completely stable.

My comments above should be taken in the broader context that I consider Morrowind one of the great computer games of all time.

It's an easy fix, just need to adjust the path grid. It is incorporated into my Texture Fix add-on for the Balmora Expansion.

I have made a couple of minor adjustments to the pathgrids in the Eight
Plates and also the Mages Guild which may come in handy especially for anyone
who uses mods that add wandering NPC's into these buildings eg. MCA
In the eight Plates i have added a couple of extra paths and markers to help
alleviate congestion, and in the Mages Guild i have removed a path marker and
slightly moved a second to reduce the possibility of NPC's blocking your access
to and from the teleport room.

You could load my mod into the enchanted editor and delete everything from ithe esp except for the cell data of the mages guild which should leave you with a 1kb esp that fixes it.

What is awful is the blocking sound. I mean because it's so LOUD! At one time I played with headphones with no volume change in them. My computer's volume was at minimum. All the game's volumes were also next to minimum. But it turned out that no volume slider in the game governed the blocking sound! It remained standard even though the other sounds were much quieter than before. I didn't use a shield very long after every block began to rip my ears off. -_-

Worst feature I think is some menus. Especially the enchantment menu. It took me much time back then to find out how to enchant, even. And I ALWAYS forget something! Either I don't remember to rename the item I'm creating, or I forget to change Cast On Use into Constant Effect, or something like that. :I Maybe that's just me, though.

The only thing i can think of was how often it would seem to crash on my old system. It was pretty finicky about what systems it wanted to run on. I used to have a gateway desktop with an 650MHz AMD processor and a GeForce 2 MX400. The crashes were easily overlooked as i spent literally COUNTLESS hours with that game.

If I'm going to talk about 'worst feature' rather than 'what they left out', I'd have to say it's a tie between fatigue and the % chance for a weapon to hit. Both make it difficult to start a new game, and add an unnecessary 'lip' that you need to get over for the first few levels before the game really takes off, and I know alot of my friends may have missed out on Morrowind because of it.

In the end, I've personally overcome my distaste for both and appreciate Morrowind as is, while finding ways around fatigue and % chance to hit. Just takes a few levels before I go from hitting about 1 out of 4 swings to hitting more or less every time I try to hit something.
