The preacher under Talos shrine in Whiterun, the one dude who talks 24/7. I would kill him if I could without the whole town going bonkers on me.

The most annoying non important NPC is Nazeem in Whiterun, That guy is a [censored] to virtually everyone in the city, he's like a well educated Kanye West.

A certain dog I can't kill, who is constantly in the way. Pushes me around (even to my death once), and pushes my horse around so I have to realign every time before opening the map.

I hate the talos worshipper in Whiterun so much I saved right behind him and proceeded to assassinate him about 15 times in a row (lots of reloading obviously). It actually made me feel much better about myself so I went and started giving people useful "potions" and watched them die.......hehe i love being a sneaky assassin

surprised to see no one mention maven black-briar..
she's made herself "untouchable" by bribing countless people
and wants and expects everyone to treat her as some sort of loyalty

plus she's one of those npcs that can't be killed due to their ties to the main plot or some nonsense
feels good to pound her into a pulp nonetheless
