In the long run? NCR. Why? Let's look at the alternatives.
Legion: Boys get to be "free," girls get to be slaves, and anyone who isn't a male child when the Legion comes in is enslaved, if not killed on the spot. No exceptions, no advancement. And Caesar is the glue keeping it together- everyone (even former Legion supporters!) say that it's going to fall apart once the man dies, if it doesn't completely wipe out the NCR and turn on itself first.
Brotherhood of Steel: They're not going to accept new members. And they don't care about anyone who isn't them. Not without significant changes. They have the weapons to protect, but not the will.
House: Progress at any cost. I have no doubt that he will have humanity in space within 100 years, as he claims. But I also have no doubt that he doesn't give a damn if your farm is in the way of progress, and that if you lose it, you'll die.
Independent: Same as it was pre-NCR. That means general lawlessness, daily hardship, roving gangs of raiders, weather or not the Courier is good. Why is this the best?
Enclave: The whole "Kill anyone and anything that has weird DNA" idea kinda puts a damper on things.
Followers of the Apocalypse: Their problem is the opposite of the Brotherhood's. They have the will, but not the means to make widespread, meaningful changes to the wasteland. The "best" option of Helios, from their perspective, proves this. Everyone in the Mojove gets power... but barely enough to power a lightbulb.
NCR? Yes, they have taxes. But if you look at the ending slides of New Vegas (and play as a good courier) everyone... wins. Except for the Fiends. And Legion. And Arcade Gannon. And the handful of people who need to leave Goodsprings because of the taxes. Those who stay (overall) see improvements in safety and prosperity. Much better IMO than independent Vegas, where people are free... but aren't safe, or garunteed to have a reasonably good life. Even if the NCR fails and collapses in on itself, there's still infrastructure to build off of, and people aren't going to be (as) screwed as those over in, say, DC if Lyon's BoS falls apart.
