So, I uninstalled Crysis, just so I can play it in vanilla condition, but when I reinstall it, the mods that were on my game are still there and I can't remove them.

You need to delete the entire Crysis folder after an uninstall or install the fresh copy to a new directory. When you uninstall a game, it won't always delete all of the save games/mods/etc.
