I'm in the Gate outside Cheydinhal. When I exit the caves, the weather is normal (for Cyrodiil).

I do have Natural Environments installed. Could that somehow cause the issue?

Not sure, but NE is really old. You might want to upgrade to All Natural? It contains NE and two other weather overhauls. Or if you want just NE.

Can I just install that one over NE?

Well, that one takes Wrye Bash.

And from the looks of the Wrye Bash comments section, it may have some issues.

You can install and use AN without Wrye Bash at all, though you will lose some advanced functionality like the filter for mod added interiors. For uninstalling, go into an interior, make a clean savegame and wait a day or three, then proceed to install AN. I, for one, don't have any issues with AN (and Wrye Bash), and there surely are a lot of people who can state the same.

You won't be able to use it to its full intended use without Wrye Bash. And trust me, Wrye Bash does not have issues.

I'm not sure this is a good idea.

Theoretically it's possible. But the chance of having no mods at all that don't edit a single interior cell is pretty slim.
