It's a bug. 
Everytime you enter a house, things that you place on shelves, desks, etc will end up on the floor. Most of the time they are 1 ft away.
This kind of svcks in Whiterun i've had items knocked into the firepit. It's impossible to retrieve items out of it, and that's probably what happened to you (or something simalair... fell through world).

It had indeed ended up in the open firepit.
That thing being a glass jar it had completely "blended in" with the glaring fire, and would've been virtually invisible but for the wing flapping butterfly inside it.
Oh, and i DID manage to retrieve it.
So, tyvm ! :thumbsup:

 the same thing happened in Fallout 3 with the cupboard near the front door.  There is a console command to /setownership (or something like that) that changes the owner to you. This stops the NPC's from touching it is they will no steal owned items.
