Remove "Classic Fallout Weapons BETA.esp". It is already included in FWE.

Crashing that early is not usually a mod problem. Anyway.

Mart's Mutant Mod - Project Beauty.esp - Is being loaded before MMM's main ESP and shouldn't be needed anyway, since you have PB + FWE further down.
Classic Fallout Weapons BETA.esp - Included in FWE, not needed.
FO3 Wanderers Edition - Project Beauty.esp and FO3 Wanderers Edition - Project Beauty (Followers Enhanced).esp need to go immediately under the rest of FWE. (Do you need both of them?)
Unofficial Fallout 3 Patch - Broken Steel.esp - Make sure you have a fixed version of this. The one in the UF3P main download is pretty badly broken, best not to use it at all.

Alright, so I disabled all my mods, and the CTD still happened. I uninstalled, deleted Fo3, reinstalled everything except the mods.

Fallout 3 + patch 1.7 + Official DLC work fine. When I install those set of mods above, the game crashes, when I disable them, it still crashes. So this is a consistent problem.
Is there any mod up there that could mess up the game files, causing a CTD?

I've heard that Archive Invalidation causes CTDs for some people. Try disabling it and see if it still crashes.

Yup, this fixed the problem. +1 internet.

however, most of my mods require Archive Invalidation to be installed, how much I get around this?

I have a similar problem: Fallout 3 CTD's whenever I load a game. So I removed all of my mods, and it didn't crash. Then I tried adding mods one by one, and every mod I activated (apart from one or two) caused the game to crash again. I tried deactivating the ArchiveInvalidated Invalidation, but that didn't work, so I'm kinda clueless...

As far as I know FOOK and FWE (still) do not work together. You need to pick one or the other.
Also, shouldn't there be an EVE master file (esm)? I don't use it so don't know.

Also could try loading FO3Edit and see if it lets you load the whole thing. If there are any issues it'll say in the Messages tab while loading and usually suggestions on what needs to go where before it'll open properly.

The painful old-fashioned way, perhaps? An archiveinvalidation.txt file. Then you'd need to add in every single mesh and texture that is from a mod that needs archive invalidation. One per line. With the amount of mods many of us use these days typing one of those up seems like some form of punishment in detention at school

But even loading them alone will cause a crash... FO3Edit loads properly, but when I apply a filter, it's almost all conflicts... The trees do give errors in FO3Edit, like this:
"[00:14] Background Loader: Error: record TREE contains unexpected (or out of order) subrecord DSTF 46545344"
And then nine of those for every sort of tree. It's after Real Time Settler, but I'm guessing that's just the scripts on the trees.

I thought so too, http://fallout3nexus.com/downloads/file.php?id=8340. Just one lump of meshes and textures.
