I was wondering if I could first make the BoS allies with the NCR so that they'll help me during the final battle and then do the yes man quests for independent vegas. Would the BoS be there when the final battle starts?

yes but they will be hostile against you

so will the enclave and/or great kahns and since they could be fighting for caeser or ncr It's almost best to kill them or not take their help.

everyone is hostile against you except the securitrons, unless you didn't take their help during render unto caesar/ the house always wints I and II, as far as yes man/house is concerned.
