Cannot get my dang level to snap together...

I'm not really sure how to describe my issue here, so I'll just go for it. I have an interior where its some Utility hallways and rooms, that lead into caves, and back into utility halls then out the other side. I recently had the utility parts and cave parts in two separate cells, but upon making each smaller, decided to combine them. I, however, cannot get them to snap together. I have my snap to grid on 128 units. So the utility halls are all set up, and I connect the caves to one end, (there are pretty much two ways to get from one exit of the cell to the other, through caves or hallways) and set up the caves, but when I get to connecting the caves to the other end at the utility halls it doesnt fit. The caves are 128 units off in both the X and Y directions. Now, all of the pieces used in between the two points of connection are either 256 or 512 units square, so I do not see how this could happen. I have looked at each and every piece and cannot find which one is the one thats 128 off in its size. Can anyone think of any pieces in the cave or utlity tileset that are like this? All of them are either 256x512, or 512x512, or 256x256. None of them are like 384xwhatever or anything. This should not be offsetting my level by 128... I can just start moving the level over 128x and y and snapping it, but i go in infinite circles around... It makes no sense. Somewhere I must have a piece that is offsetting it, but I cannot locate that piece. Does anyone know of any pieces that are like that in the Cave or Utility tilesets? It does however line up on the Z axis just fine. If you really have to, I could message you a link to the esp. I don't want to post it publically as its a mod I have been working on for almost a year, its nearly done, and I would like to keep it under wraps until completed. Thanks for any help on this confusing and hard to explain topic... -_- I would really love a fast response/help as the level is in ruins and is unplayable until I figure this out.

Well, unless someone can provide a better solution, I am just going to make the single door (like it SHOULD be) into 2 doors near eachother where the pieces almost snap, and have them teleport to eachother. It will look odd on the local map, but its all I can think to do until I find the piece responsible.

The first object you select, is what will be snapped. So, select a room piece you know is right, press Control and draw a box around everything you want to snap WITH that object. Once you have everything you want selected, release the control key.
You can then drag it all, snapped, to the right location.

No no, you misunderstand. The shape of my map is like this... (Ignore the period's as they are purely used as space fillers, pretend like they are blank space.)

You see? You can enter the cell at either O. And an X is where the cell splits and you can go two ways, and reunit at the other X. The issue is that somewhere along one of the two parallel paths, a piece is messing up my snap-to-grid. I can move the pieces to snap with the first X, and then move along the top path, snapping it all into place, hit the second X, keep snapping. Then move backwards along the bottom path towards the first O, only to get there and it wont snap again. So I can move all my pieces along in a circle that never connects and I am infinitly snapping the next piece to the last one. Do you understand? I know its hard to explain, and it shouldnt be happening! This is why I am having an issue with it. I can't figure out how the heck it is occuring, but it is...

Yeah, I dont understand.

Are you placing pieces outside the bounds of the cell? I think values greater than 10000 has issues on the X or Y axis.

I could certainly take a look at it if you want to shoot a link to me with the cell name to look at.
