Since it's always more fun on the PC, I have a few questions that I ought to know the answers to, but I of course don't.

I'll update as needed

First, how do I name saves? Do I just go into the Morrowind folder and rename the quicksave, or is there a way to name saves during gameplay?

Second, can I just copy said save file and save it on a flash drive for a reliable backup of my game (assuming, of course, I also reload my mods if needed)?

The first query still stands

If want to have a specific name for a gamesave just press the "Esc" button for the menu, from there you select "Save" and enter your named file save in that box.

The name of the Save file is determined by what you name it when you save. (Default is your current character's name, if I remember correctly.)
Changing the file name from the save folder might cause problems, so I'd make a back-up first.
