How do I return merged esps to just be esps?

I installed a load of mods, ordered them then added the merged patch with FO3edit and it all worked. But now when I try to add more mods I can't order them because they always get thrown behind the previous set of mods which are now considered esm files. How do I stop those files from being considered esm files so I can shuffle them in with my new esps?

Also I've been hearing that Fallout has a maximum number of mods you can apply 80-150 or something, the number of mods I have is several times larger than that. I've been hearing about combining esps together with wryeflash but how do I do that and how do I know I'm not shoving a bunch of incompatible mods together?

Ummm you are confusing terms here.

Using FO3edit to create a merged patch will not change all esp into esm - only using FO3edit renamed as FO3MasterUpdate.exe will do that.

To reverse this and return them to esp then rename the exe to FO3MasterRestore.exe ... as described in the readme.

How are you sorting the esp anyway. I recommend BOSS-F in conjunction with either Wrye Flash or FOMM.

If you ever need to make a new merged patch just delete the old one and start again.

I actually have never gained any benefit from master update and prefer a bashed patch with Wrye Flash over the merged patch - but to each their own.
