Have closed the gate, killed all the invaders and found the dead Count. Martin is not in the Church. Quest Marker says he should be but he is not and the Marker shows as pink inside the Temple. Is there a console command that will force him to appear?

Did you check the small village near kvatch?

If you are referring to the Refuge Camp by Kvatch yes I have looked there also.
