OBMM vs Bash causing constant crashes

I am not the smartest person when it comes to mods, and how to properly use Wrye Bash and Mod Manager. The best I can do is describe my situation to the best of my ability and hope that someone can help me.

Lately my game has been crashing constantly upon loading a saved game (or creating a new game). As soon as the game loads and shows everything on-screen, about 2 seconds later it CTDs constantly. I used to think it was because I accidentally messed up something with Deadly Reflex, but I realize now that it isn't the case. The issue isn't in DR, but how Mod Manager and Wrye Bash communicate with each other, I think.

I disabled every mod but Oblivion and launched the game again. It worked just fine. So I proceeded through the agonizingly long process of enabling a few mods at a time, and adding to a list which ones were "cleared" and weren't causing the crashes, until I got to a few that were probably causing the crashing. After messing around with this for a while I noticed that it wasn't just one mod that was causing the crashing, but multiple ones... and different combinations of mods being activated/inactivated caused essentially safe, well-working mods to force my game to crash. I had a perfect mod list, my game was running fine- so I decided to enable a mod I was very sure wouldn't cause the crashing, and then lo and behold, my game started to crash again.

Looking between Wrye Bash and Mod Manager, I found that sometimes mods that I 'deactivated' in Wrye Bash were 'activated' again in the Omod format of Mod Manager. I can't really explain everything that happened here, but I am led to believe that Mod Manager and Wrye Bash, and enabling/disabling things between these programs, are causing my game to crash upon loading. It's like the two programs aren't in synch with each other, and are starting to do strange things to my game when they work independently. Mods that have never caused my game to crash before are starting to cause it to crash, and it is impossible for me to get my game how I like it to be played with all the mods I want to work running simultaneously.

Only the mods I have in Omod format in Mod Manager are known to give me issues, yet SOMETIMES they do not. Better Cities, which I have in Omod format, doesn't bother my game at all. But a few other ones which used to work just fine are now causing the crashing.

I think it is because sometimes I disable individual ESPs in Wrye Bash while not actually deactiviating the omod in Mod Manager... but still, knowing that, I have no way of completely fixing the issues going on because there seems to be so many conflicts going on between the programs.

Did any of that make sense? Am I describing any issues which can be easily repaired? I really don't want to reinstall everything, as it'll take me ages to build up years worth of mod collecting again. Should I just remove all the OMODs I have in Mod Manager and find out how to add them all manually instead, and only use Wrye Bash from here on out?

I know that you're using OBMM v1.1.12 because some mods must be installed with the latest version, but I'm more curious about what version of Wrye Bash you're using right now and remember that some mods does need to be handle with BOSS followed up by Wrye Bash.
