I prefer free roaming instead of following quests and so I had not find destroyed, something that earlier was OK, until now that I have follow the mage's guild quest to the end. I now that there is a mod that restores Bruma's mages guild to it's former glory as are mods that reconstructed Kvatch, but obviously there will be more places destroyed and I would like to be able to have all of them reconstructed.

Could you mention what mods reconstruct places destroyed in different quests? (including the Bruma mage's guild)

Those are a few I can think of off the top of my head. Aside from the ones i've mentioned, no other places in the game get destroyed.

The DB Sanctuary isn't a location that gets destroyed - the mod you linked is just an interior overhaul.
